ROLE DEFINITION & RESPONSIBILITIES
Core Responsibilities
Biomarker & Clinical Data Pipelines: Design, build, test, deploy, and maintain robust end-to-end data ingestion pipelines that prepare biomarker and clinical trial data for downstream analytics, visualization, and machine learning models.
Agentic Automation & GenAI Integration: Integrate Codex workflows, agentic automation, and generative AI capabilities to accelerate turnaround times (TAT) and optimize pipeline operational efficiency.
Data Harmonization & Validation: Implement automated data validation, quality control (QC) checks, error remediation, and harmonization logic (ontologies, controlled terminology, unit standardization) across diverse multi-omics and clinical datasets.
Vendor & Assay Onboarding: Partner with internal biomarker labs and external CROs/vendors to onboard new assays, authoring data transfer specifications (DTS), interface control documents, and study-specific analysis bundles.
Engineering Standards & CI/CD: Write clean, maintainable Python and R production code, maintaining containerized deployments (Docker), CI/CD pipelines, and comprehensive technical runbooks.
Technical & Domain Standards
Comprehensive mastery of Python, database design, and workflow orchestration engines (Airflow, Nextflow, Snakemake).
Strong familiarity with translational bioinformatics, multi-omics biomarker assays (RNA-seq, WGS, proteomics, flow cytometry), and clinical data standards (CDISC SDTM/ADaM).
